Can I use a tankless water heater if I have a well water supply?

You can, the main concern here is going to be the mineral content of your water. Tankless heaters need to be de-scaled every few years, if you have a high mineral content, it may need it more often. It's not a complex or expensive process, it's just one most tankless owners either don't know or don't do.

There may also be some concerns about flow rate. The lower end tankless units output is based solely on flow rate and the tempurature of the incomeing water. Higher end units (such as the Bosch AquaStar) have variable burners or elements that allow you to set the tempurature of the output and it will adjust accordingly, regardless of the flow or incoming water temp.
